According to the United States Census Bureau, the city has a total area of 0.6 square miles (1.6 km²), all of it land. The Shafer water tower is the highest vertical point in the county.

As of the census of 2000, there were 343 people, 124 households, and 93 families residing in the city. The population density was 540.7 people per square mile (210.2/km²). There were 129 housing units at an average density of 203.4/sq mi (79.1/km²). The racial makeup of the city was 99.13% White, 0.29% African American, and 0.58% from two or more races. Hispanic or Latino of any race were 1.75% of the population.

There were 124 households out of which 41.1% had children under the age of 18 living with them, 46.0% were married couples living together, 23.4% had a female householder with no husband present, and 25.0% were non-families. 21.0% of all households were made up of individuals and 0.8% had someone living alone who was 65 years of age or older. The average household size was 2.77 and the average family size was 3.09.

In the city the population was spread out with 32.9% under the age of 18, 8.2% from 18 to 24, 32.7% from 25 to 44, 19.2% from 45 to 64, and 7.0% who were 65 years of age or older. The median age was 31 years. For every 100 females there were 99.4 males. For every 100 females age 18 and over, there were 94.9 males.

The median income for a household in the city was $41,667, and the median income for a family was $43,000. Males had a median income of $32,656 versus $27,250 for females. The per capita income for the city was $17,561. About 5.1% of families and 9.1% of the population were below the poverty line, including 14.2% of those under age 18 and none of those age 65 or over.

SHAFER Township is noticed as follows by Folsom: "A Swedish colony settled here in 1853. . . . The town organized first as Taylor's Falls, but the name was changed to Shafer in 1873. . . . A railroad station . . . bears the name of Shafer, derived, together with the name of the township, from Jacob Shafer, who, as early as 1847, cut hay in sections 4 and 5. He seems to have been in no sense worthy of the honor conferred upon him, as he was but a transient inhabitant and disappeared in 1849. No one knows of his subsequent career. The honor ought to have been given to some of the hardy Swedes, who were the first real pioneers, and the first to make substantial improvements." The city of Shafer in section 32 was settled in 1881, and a post office was established the same year; incorporated as a village on March 14, 1922.
